Yes.

In Object Manager (Under the Setup menu), locate the object "Batch Entry", then go to the Fields and relationships tab.  For field "Method of Payment" add the Payment Method you need.

NOTE, The custom payment methods will not process.  It will be used just to record the payment this way.
